raven-toolbox, raven-gecko-parity and RAVEN 3 development moved from SysBioChalmers to CompMetEng, and these references still pointed to the old locations.

  • .github/workflows/ci.yml and parity-nightly.yml: the cross-language checks checked out SysBioChalmers/RAVEN@develop3, which is frozen, so they compared against a RAVEN that no longer receives changes.
  • parity-nightly.yml: the genome-scale job runs only when github.repository is SysBioChalmers/raven-toolbox, which no longer matches this repository, so the nightly job would be skipped.
  • tests/parity/conftest.py and tests/parity/README.md: the instructions for setting RAVEN_ROOT cloned SysBioChalmers/RAVEN at develop3.
  • README.md, pyproject.toml, CHANGELOG.md, IMPROVEMENTS.md, CONTRIBUTING.md, scripts/README.md, data/manifest.schema.json and the docstrings in src/: links to raven-toolbox, raven-gecko-parity and RAVEN named the previous owner, and links to raven-gecko-parity's main branch pointed to a branch that does not exist.
  • .github/workflows/release.yml: the comment on the PyPI Trusted Publishing setup named SysBioChalmers as the owner.

The raven-data links and the release defaults in scripts/ are left to #172, which points them to CompMetEng/toolbox-assets. scripts/build_binary_bundles.py still reads RAVEN 2 binaries from SysBioChalmers/RAVEN, where that history remains.
