Fix the deferred findings K22-K25, add CotangentLiftSVD, move the Lorenz plots to a script - #65
This PR stacks on #64 and fixes the findings that #64 deferred, K22 to K25. It also moves the plotting out of the tests.
Fixes
reduce! takes a k above the columns of the thin SVD (K22). POD and the three symplectic algorithms complete the basis with orthonormal vectors.
The basis has the floating-point type of the snapshot's element type (K23). The snapshot of one solution, GeometricIntegratorData, has the element type of the solution too.
GeometricIntegratorEnsembleData takes an offset-indexed vector of solutions (K24).
The snapshot functions read a solution that holds only its initial entry (K25). A step larger than the number of time steps gives such a solution, and snapshot_matrix threw a BoundsError for it.
Parameter(name, minimum, maximum, n) takes bounds that are a few ULPs apart (K27). A LinRange point that rounds outside the bounds is moved onto the nearest bound. It threw an AssertionError.
Typed fields
GeometricIntegratorData and GeometricIntegratorEnsembleData have type parameters, and all their fields are concretely typed. With ReducedBasisModel, no struct of the package has an abstract field now.
Reduced bases
New reduce!(model, k, CotangentLiftSVD()).
CotangentLiftEVD() takes the eigenvectors of the Gram matrix q qᵀ + p pᵀ. They span the same space as the singular vectors of [q p].
ReducedBasisModel has type parameters, and its fields are concretely typed.
Plotting
Plots leaves the test environment, and the tests no longer plot.
test/integration/pod_lorenz.jl builds its problem with LorenzAttractor.odeproblem of GeometricProblems 0.10, and the local copy in test/helpers/problems.jl is deleted.
scripts/pod_lorenz.jl draws the Lorenz solution, the reduced solution and its projection with CairoMakie, into the directory of --results-dir. It has its own environment in scripts/. The original solution uses LorenzAttractor.plot_phase_portrait.
Why
#64 recorded these findings and deferred them. The plotting in the tests needed a display and checked nothing. GeometricProblems 0.10.0 now holds the plot of the Lorenz problem, in an extension.
Breaking changes
All are in the CHANGELOG under Breaking Changes.
GeometricIntegratorData and GeometricIntegratorEnsembleData have type parameters. A call that names the type without parameters still matches.
ReducedBasisModel has three type parameters. Its constructor takes an AbstractMatrix snapshot: a Vector throws a MethodError.
CotangentLiftEVD() returns different basis vectors. The span is the same.
Checks
The core test group passes: 19 of 19 files, 8294 tests, Julia 1.13.3. The verifier ran before the last commit, the one for K27 and the typed structs.
scripts/pod_lorenz.jl runs with its own environment and writes three figures.
K22 to K25 and K27 are removed from KNOWN_ISSUES.md.
…enz plots to a script
reduce! completes the basis beyond the thin SVD and keeps the snapshot's element type;
CotangentLiftEVD takes the eigenvectors of the Gram matrix; ReducedBasisModel is concretely
typed; the ensemble data takes offset-indexed vectors and initial-only solutions. The tests no
longer plot: scripts/pod_lorenz.jl draws with CairoMakie.

Summary
Reduced-basis types and algorithms src/Models/ReducedBasis.jl, test/Models/ReducedBasis.jl, CHANGELOG.md, KNOWN_ISSUES.md
ReducedBasisModel now has typed fields. Reduction methods share singular-vector handling, add CotangentLiftSVD, and use Gram-matrix eigenvectors for CotangentLiftEVD. Tests cover basis completion, basis properties, and element types.
Geometric snapshot data src/TrainingData/GeometricData.jl, test/TrainingData/GeometricData.jl, CHANGELOG.md
Integrator data now use concrete solution and snapshot types. Snapshot construction supports offset-indexed solution vectors and solutions with only an initial entry. Tests check element types and array dimensions.
The count-based constructor clamps generated samples to the bounds. Tests cover Float32 and Float64 bounds separated by one or three ULPs.
Lorenz POD example and test setup scripts/Project.toml, scripts/pod_lorenz.jl, .gitignore, test/integration/pod_lorenz.jl, test/helpers/problems.jl, test/Project.toml, CHANGELOG.md
A script integrates the Lorenz system, creates and integrates a two-mode POD model, projects its solution, and saves three plots. The integration test constructs the Lorenz problem directly and removes plotting code. The helper file is deleted.

Use Hermitian for a complex Gram matrix.
If snapshot has complex elements, q * q' + p * p' is Hermitian. Symmetric copies the upper triangle without conjugating it, so eigen receives a different matrix. This breaks the cotangent-lift basis for complex snapshots that the AbstractMatrix constructor accepts. Use Hermitian for the complex case, or restrict this algorithm to real snapshots explicitly. Convert and scale snapshots before forming the Gram matrix.
If a finite snapshot contains large values, q * q' + p * p' can overflow before eigen runs. For example, a Float16 entry of 300 produces a squared value above Float16’s finite range. A large integer entry can instead wrap during multiplication. The resulting basis can fail or select the wrong direction, although the snapshot itself is finite. Form the Gram matrix in a suitable floating-point working type and scale the inputs before multiplication; convert the final vectors to T. The existing type tests use values too small to exercise this path. (docs.julialang.org)

The docstring says CotangentLiftSVD() and CotangentLiftEVD() both give the cotangent lift of the first k left singular vectors of [q p]. In floating point they do not agree once σ_k/σ_1 nears sqrt(eps(T)). The n × n Gram matrix q qᵀ + p pᵀ squares the condition number. This PR now keeps a Float32 basis (K23), and that puts the limit at about 3e-4. Cost is also a trade the docstring leaves out: EVD is O(n³) time and n² memory in the half-dimension n. Please either state both limits in the docstring, or run the eigendecomposition in at least Float64 and convert back to T.
probe1.jl: n = 40, m = 200, k = 20, singular values graded over 8 decades. The projector distance to a Float64 SVD reference was 1.3e-4 for SVD and 1.0 for EVD in Float32. The relative projection error of the snapshot was 7.8e-5 for SVD and 2.6e-4 for EVD. With Float64 data the distances were 0 and 5.2e-9. probe2.jl, 1 BLAS thread, machine under load (load average 10), median of 5 runs: EVD/SVD time 0.33 at n = 50, 0.28 at n = 200, 4.4 at n = 1000 and 16 at n = 2000 (EVD 157 MiB against SVD 15 MiB), all with m = 100

Symmetric(q * q' + p * p') throws a MethodError for a complex snapshot. The constructor accepts any AbstractMatrix, and CotangentLiftSVD() runs on the same input. Hermitian gives the same matrix for real data and the right one for complex data. CodeRabbit also reported this.
complex 6 × 4 snapshot, k = 2: CotangentLiftSVD returns a ComplexF64 basis with AᴴA ≈ I, while CotangentLiftEVD throws MethodError. Also Matrix(Symmetric(G)) == Matrix(Hermitian(G)) gives false

When k > minimum(size(A)), completing the basis by svd(A; full = true) builds the N × N factor. So one basis vector more than there are snapshots costs N² memory, where the call used to throw a BoundsError. With a PDE-sized N, that can mean gigabytes. A QR of the thin U gives the same completion in O(N k) memory.
probe2.jl: POD with N = 4000 and m = 5 allocates 484 KiB at k = 5 and 126369 KiB at k = 6. In probe4.jl the alternative below allocates 868 KiB at the same size (2056 KiB complex against 253041 KiB) with ‖BᴴB − I‖ ≤ 6e-15, and its first r columns equal the singular vectors

correctness-risk
Fixed in 455a726, in the docstring. The reduce! docstring now says that the Gram matrix squares the condition number: CotangentLiftEVD() resolves only the singular vectors whose singular values exceed about sqrt(eps(T)) times the largest, and its eigendecomposition of an n × n matrix takes O(n³) time and O(n²) memory. The CHANGELOG entry now says "in exact arithmetic" and points to CotangentLiftSVD() (ac3d768). Reproduced before the fix: n = 40, m = 100, k = 20, singular values over 8 decades, Float32. The distance of the projector from a Float64 SVD reference is 6.6e-5 for CotangentLiftSVD and 1.0 for CotangentLiftEVD. The other option, an eigen in Float64, changes the algorithm and is left for a decision.
2
quality
Fixed in 455a726: Hermitian replaces Symmetric. A complex 6×4 snapshot now gives an orthonormal basis (‖AᴴA − I‖ = 4.5e-16), and on a real snapshot the projectors of the SVD and EVD bases differ by 1.0e-15.
3
quality
Fixed in 455a726: _left_singular_vectors completes the thin U with the trailing columns of the Q of qr(U), an N × k matrix. For N = 4000, five snapshots and k = 6, it allocates 868 KiB (Float64) and 2056 KiB (ComplexF64). The first five columns are the singular vectors, and ‖BᴴB − I‖ ≤ 6e-15. k > N still throws a BoundsError.

Disputed.### Changed is a section of this CHANGELOG's released versions too: 0.4.1, 0.3.1 and 0.2.0 each have one. The file follows its own convention, so the heading stays. The bullet under it (the test environment) is unchanged.
Checks on 455a726: test/Models/ReducedBasis.jl, test/TrainingData/GeometricData.jl, test/parameters/parameter.jl, test/integration/pod_lorenz.jl and test/quality/aqua.jl pass, 3502 of 3502 (Julia 1.13.3, --check-bounds=auto). JuliaFormatter, fatou lint, NFC and the load test pass. The full suite was not run locally; CI runs it on this push.
One open question, outside the findings above: for a complex snapshot, CotangentLiftSVD() and CotangentLiftEVD() give a basis with AᴴJA = J but not AᵀJA = J (residual 1.36 and 0.93), while the reduce! docstring calls every such basis "orthonormal and symplectic". CotangentLiftSVD() already accepted a complex snapshot at 5947f05. Restricting the cotangent lifts to real snapshots, or stating the complex case in the docstring, is a design decision and is not in this push. The CHANGELOG entry for K17 now states the complex case. No test covers a complex snapshot through the cotangent lifts.

Scale q and p before forming the Gram matrix.
CotangentLiftEVD() accepts finite Float64 and ComplexF64 snapshots. If corresponding q and p entries are near sqrt(floatmax), each product can be finite while q * q' + p * p' overflows to Inf. The method then passes a non-finite Gram matrix to eigen, so reduction can fail instead of producing a valid basis.
The merge-base implementation used SVD and did not form this Gram matrix.

In the CotangentLiftEVD path, scale q and p by the maximum absolute snapshot
value before forming gram, using a unit scale when the snapshot is all zero;
construct gram from the scaled factors so eigen receives finite values for large
finite inputs.

Reply to the outside-diff comment on the Gram matrix of CotangentLiftEVD (ReducedBasis.jl): valid, fixed in 3ed838b.
q and p are now divided by the largest absolute entry before the Gram matrix is formed, with a scale of one for an all-zero snapshot. A snapshot scaled by 1e160 no longer overflows, and one scaled by 1e-160 no longer loses its Gram entries to subnormals. The new test checks both against the SVD basis.
The suggested Hermitian stays Symmetric, because the cotangent lifts take real snapshots only.

What
This PR stacks on #64 and fixes the findings that #64 deferred, K22 to K25. It also moves the plotting out of the tests.
Fixes
reduce!takes akabove the columns of the thin SVD (K22).PODand the three symplectic algorithms complete the basis with orthonormal vectors. The basis has the floating-point type of the snapshot's element type (K23). The snapshot of one solution,
GeometricIntegratorData, has the element type of the solution too.GeometricIntegratorEnsembleDatatakes an offset-indexed vector of solutions (K24).The snapshot functions read a solution that holds only its initial entry (K25). A
steplarger than the number of time steps gives such a solution, andsnapshot_matrixthrew aBoundsErrorfor it.Parameter(name, minimum, maximum, n)takes bounds that are a few ULPs apart (K27). ALinRangepoint that rounds outside the bounds is moved onto the nearest bound. It threw anAssertionError.Typed fields
GeometricIntegratorDataandGeometricIntegratorEnsembleDatahave type parameters, and all their fields are concretely typed. WithReducedBasisModel, no struct of the package has an abstract field now.Reduced bases
reduce!(model, k, CotangentLiftSVD()).CotangentLiftEVD()takes the eigenvectors of the Gram matrixq qᵀ + p pᵀ. They span the same space as the singular vectors of[q p].ReducedBasisModelhas type parameters, and its fields are concretely typed.Plotting

#64 recorded these findings and deferred them. The plotting in the tests needed a display and checked nothing. GeometricProblems 0.10.0 now holds the plot of the Lorenz problem, in an extension.
