Side-effect of fixing #947 was that the project file was updated after every sync as we value of mm_project_version variable to the latest version. A nonsaved change right after sync was confusing for users. Removing the isDirty flag makes the project look like there's no change. It doesn't clear any local changes. The updated value is present in the context and it is saved when the user does some real change and saves the project.
