TF2 is native on Linux and Steam installs the Linux build there, which has no tf_win64.exe. Since that file was required, the game was never discovered on Linux.
On Linux the executable is now picked from what's installed: tf_win64.exe if the Windows build is there (game set to run through Proton), tf.sh otherwise, the script Steam launches for the native build. The required file is tf/gameinfo.txt, which both builds have.
Checked against a Steam install, both with the native build (tf.sh) and switched to Proton (tf_win64.exe). Before this it wasn't discovered with the native build.
