fix(worker): recover interrupted publication and track command processes - #41
Interrupted publication can be resumed with jig worker publish-retry [flags] <job-id> using the owning worker's persisted data and identity. Recovery preserves the same attempt, branch, PR, history, remote proof, and CI policy without agent phases, inference, runtime/auth probes, or registration.
Worker/start and one-shot recovery share an exclusive process-lifetime worker.lock. The lock refuses symlinks (including dangling links), nonregular files, and multiply linked files before writing; directory aliases and crash release retain the existing locking behavior. Additive SQLite migration 006 marks publication retries so an expired retry returns to accepted_unpublished even with an empty previous result, clears stale digest, and preserves records, run aggregation, and lease fencing. Ordinary expired attempts remain lost.
Code-phase and tests_pass commands record process groups through the existing manifest/reconcile path. Active-record failure kills and synchronously reaps the shell before cleanup, without model repair or gate correction. The wait goroutine starts only after a successful active record. Failed inactive recording gets one immediate retry; persistent failure warns and preserves the completed command's outcome. Tests release and join held commands without signaling cached group IDs, synchronize recorder observations, and retain the genuine worker SIGKILL/restart assertions. CLI help, README, quickstart, and dogfooding instructions describe the actual recovery action and correct binary/data paths.
Validation
Pre-delivery evidence supplied with the reviewed patch:
Feedback-fix just check: PASS; engine/CLI race suite: PASS; parent's 14 focused tests: PASS. Linked-lock and clear-retry regressions failed before the fixes and passed afterward.
Latest crash-test cleanup: go vet ./cmd/jig and focused real worker SIGKILL/restart race test passed for both builder and final SOL review. Parent's release-file and missing-directory loop checks passed.
Broader round-2 race run: four packages passed, one skipped, and TestReconcileStopsEveryLiveGroupOfAParallelGroup failed with lease_not_owner. That test subsequently passed in isolation during review and in the parent's fresh -race -count=3 run. This is not a claim that the broader race run passed.
Local control-plane/Git/fake-CI tests cover held -> red exit 3 -> green exit 0 with the same attempt/PR and no extra runtime, empty-result recovery, stale-lease rejection, process/alias lock contention, process recording, infrastructure failure routing, and write boundaries.
Delivery verified exactly eight feedback-fix paths, a clean post-commit worktree, and both reviewed hashes before staging and after commit. Eight-file hash: 66572ad75613efe964f4f33e5ba50bd16001684bf9c5d9e37af7212b3f513481. Pushed head b05ee7717600a9490bb5fc7cd2df77e0a8d0ada1: Linux, macOS, UI/bundle, and aggregate check passed at delivery snapshot. CodeRabbit incremental review 5708114116 completed on this head; all five checks passed. Its two minor lifecycle follow-ups are explicitly deferred with owner awareness below.
Known limits
The hard-crash interval between shell.Start() and the first persisted process record remains; a child-start handshake is deferred to a separate design. After persistent inactive-record failure, reconciliation still relies on the baseline attempt-lifetime process identity heuristic. Leaderless background groups, the pre-existing timeout/reap signaling path, and normal-exit daemon semantics remain unchanged.
Active process-group recording is synchronous before the command reaches the ctx.Done() select. Worker.RecordProcessGroup updates the manifest under a mutex through local file sync/rename without context support. A stalled manifest write can therefore delay command timeout handling until recording returns; no hard command deadline is guaranteed while that I/O stalls. Context-aware or time-bounded persistence needs separate lifecycle design.
Tests use a local fake GitHub gateway. Real Jig-to-GitHub job publication, operator database migration/data acceptance, and inference were not tested. No UI/dependency changes; the separate boundary patch is excluded.

Summary by CodeRabbit
New Features
Added a publish-only retry command for jobs whose release is still pending. It reuses the original attempt and checks CI on the branch’s current head without rerunning agents, job phases, or CI.
The command reports whether publishing was accepted, remains unfinished, or could not run.
Reliability
Workers and publish retries now prevent concurrent use of the same data directory.
After a worker restart, recorded process groups left running by a hard-killed worker are stopped.
Documentation
Updated the quickstart and worker guides with retry steps, requirements, outcomes, and recovery guidance.
The PR adds jig worker publish-retry for accepted-unpublished jobs, marks retry leases for recovery after interruption, and records code and gate command process groups. It also adds tests for retry behavior, data-directory locking, and worker-startup process-group reconciliation.
The migration adds a retry marker. Retry leasing sets the marker, terminal completion clears it, and the sweeper restores expired marked retries to accepted_unpublished. Tests cover lease fencing, preserved publish data, migration compatibility, and reuse of the same attempt.
The CLI retries publication under a data-directory lock and reports the attempt outcome. Tests cover lock behavior, CI outcomes, and same-attempt reuse. Documentation describes the command settings, exit codes, and retry limits.

Summary
Record command process groups internal/engine/code_phase.go, internal/engine/gates.go, internal/engine/phase.go, internal/engine/command_record_test.go
Code and gate commands report process-group activity. Recording failures stop the command and fail the phase as an infrastructure error. Tests cover recording, cleanup, and gate behavior.
An integration test checks that a restarted worker stops a process group left running after a hard kill. The README describes startup cleanup of recorded groups.

runShellCommand calls shell.Start() before record(groupID, true). If the worker is killed in that interval, startup reconciliation has no manifest entry for the running group and cannot stop it. The cleanup for a returned recording error does not cover a hard worker exit before the callback completes.
Note: this behaviour predates this PR (already present at merge base af80343260d2); the change keeps it reachable.

Delivery follow-up for b05ee7717600a9490bb5fc7cd2df77e0a8d0ada1:
The seven inline findings have individual fix/validation replies and are resolved against the pushed commit. Independent SOL round 3 passed the exact final 18-file content hash. Linux, macOS, UI/bundle, and aggregate CI checks passed for this head; CodeRabbit's automatic check was skipped for the draft, which is not a review of this head.
The shell.Start()-to-first-persisted-record hard-crash gap is acknowledged and publicly documented in the PR. A child-start handshake needs a separate design and is deferred; this patch does not close that interval. The pre-existing timeout/reap path, leaderless groups, and normal-exit daemon semantics also remain unchanged.
The clear retry fixes transient failures only. Persistent clear failures still warn, preserve the command outcome, retain the record, and rely on the baseline attempt-lifetime process identity heuristic at reconciliation. No stronger identity guarantee is claimed.
The clear-failure fixture nit is addressed: transient and persistent cases assert call count, retained/cleared state, warnings, and unchanged command outcome.
The optional base-branch fixture expansion is declined absent a demonstrated defect: the parsed flag is forwarded directly as PublishOptions.BaseBranch in cmd/jig/publish_retry.go:127. This delivery adds no source changes beyond the reviewed fix set.
The old generic docstring-coverage warning is declined as optional style: it identifies no demonstrated correctness defect or repository-required gate. The repository's prescribed checks and all four new-head CI checks passed; no source expansion is justified by that warning.
The PR remains draft. Parent-owned review/readiness decisions and any new objections remain pending; no merge is authorized here.
CodeRabbit has acknowledged all seven fixes in inline replies on this head; those acknowledgments are not a full PR re-review. A single explicit re-review request follows separately.
Please perform the single requested PR re-review of pushed head b05ee7717600a9490bb5fc7cd2df77e0a8d0ada1. The automatic CodeRabbit check skipped this draft. Thank you for acknowledging the seven fixes inline; those acknowledgments are distinct from this requested full re-review.
The final PR body documents SOL round 3 PASS, validation including the broader race-run failure and subsequent focused passes, and the retained startup-gap/persistent-clear/leaderless-group limits. No further source changes are included. Keep the PR draft; parent owns readiness and any remaining review decisions.

Bind recorded command process groups to their leader start time before restart signals them.
963-965: Minor · Stability & Availability · Poor tradeoff
Bind recorded command process groups to their leader start time before restart signals them.
Two consecutive failed inactive writes leave a command's process group in the attempt manifest (internal/engine/phase.go:963-965). The retry is the reason two failures are needed. A single failed clear is no longer enough. Restart reconciliation (internal/worker/reconcile.go:232-263) then signals a group when its leader has the recorded group ID and a start time inside the manifest window (internal/worker/reconcile.go:282-307). That check does not record the leader's start time for each group. A reused group ID that starts inside the window can therefore pass the check.
This PR adds recording for code-phase and tests_pass command groups. Before this PR, those command groups were not written to the manifest, so restart reconciliation could not signal them. The agent-group path already had the same stale-record and identity check.
Direction: store the leader's start time with each group in Worker.RecordProcessGroup (internal/worker/registration.go:186). Compare that stored value during reconciliation before signaling the group. This changes the manifest record format, so the change is not a one-line edit. No diff is proposed.

Review comment at @internal/engine/phase.go around lines 963 - 965:
Update Worker.RecordProcessGroup to store each process group’s leader start time
alongside its group ID, and update restart reconciliation to compare that
recorded time with the live leader before signaling. Keep the manifest identity
check tied to the specific group so a reused group ID cannot be signaled based
only on falling within the manifest window.
Deadline termination does not run while the process-group record call blocks.
95-97: Minor · Stability & Availability · Poor tradeoff
Deadline termination does not run while the process-group record call blocks.
In runShellCommand, record(groupID, true) runs before the select that handles ctx.Done(). Only the ctx.Done() branch kills the process group on the deadline. While record blocks, that branch cannot run, so the command can run past its timeout until the record call returns. The recording path has no context and no timeout, so a stalled manifest write can hold the command past its deadline.
This change adds the record call to the code-phase and tests_pass command paths. Bounding the write needs a context-aware or time-bounded recording path. A localized edit that keeps the group recorded before the deadline kill is not established, so no patch is proposed.

Update runShellCommand so recording the process group with record(groupID, true)
cannot block deadline handling indefinitely; make the recording path
context-aware or time-bounded, while preserving process-group termination when
the command context expires.

Owner disposition of the two minor lifecycle follow-ups in incremental review 5708114116, for unchanged head b05ee7717600a9490bb5fc7cd2df77e0a8d0ada1:
Persistent-clear identity: after two failed inactive writes, a stale process-group record remains. The baseline attempt-window identity heuristic can accept a reused group ID whose leader starts inside that window. This risk is retained and documented. Persisting each leader's start time and checking it before restart signals requires a manifest-format/lifecycle design; it is deferred, not treated as fixed by the transient-clear retry.
Stalled-record timeout handling:record(group, true) runs synchronously before the ctx.Done() select. The callback reaches Worker.RecordProcessGroup and its mutex-protected local manifest sync/rename without context support. Stalled local storage can therefore hold the command past its timeout until recording returns. This behavior is valid and is now explicit in the PR's Known limits; there is no hard-deadline promise while persistence stalls. Context-aware/time-bounded persistence requires separate lifecycle design and is deferred.
The owner accepts these bounded limitations for this patch. No source edit or additional guarantee is claimed; the reviewed 18-file content hash and final SOL round 3 PASS remain unchanged. The prior optional docstring warning remains declined for the recorded reasons.
